Mounting Thule/Yakima Tracks on Bed Rails

So I want to mount my bike rack above my retractable Tonneau cover, and have a set of tracks to mount. I'm trying to figure out the best way to mount these?
Screwing them into just the plastic covers?
Screwing them to the sheet metal of the truck?
Bolting them to the sheet metal of the truck, but I'm not sure how to get a nut up there, is it hollow?

I've seen a few picture of people mounting them directly to the roll-up tonneau cover, but the GM one from Rock-n-Roll does not seem to be wide enough?

Any thoughts would be greatly appreciated.

This is what i'm looking to create, but I'm not sure how to screw down tracks to the bed sides.

The only way I would do it would be to drill through and bolt it in place. I wouldn't do this to my truck though, the possibility of rust would make me shy away from it.

I ended up getting the undercover ridgelander which has a rack system with or without the cover.

I installed some PutCo side rails which allowed me to mount Yakima RailGrabs and roundbars (66"). I already had the bike racks from my old car so this was an ideal set up. Fits over the REV hard folding tonneau.

If I need to use the full bed, RailGrabs come off pretty quick.
