I would think that the stock box does keep the filter significantly cleaner-- I haven't seen the normal heat sheilds, but I would imagine that when you're running through water/mud, it could get up to the filter?
On my old Colorado I had the JTR 'scoop' that plumbed into the stock box with an AEM CAI running to the TB. Best of all worlds IMO & has worked great for years. And I haven't heard anything about running air that's too cold into the engine -- I've had my old truck running in -35deg F with the CAI & there was no noticeable difference or change in the colder weather.
